Do you always complete the same 1 or 2 exercises, or do you follow a varied programme? Following a varied programme which challenges your body in different positions and directions, will ensure all the muscle/tendon structures surrounding a joint have a good ability to deal with different stresses and loads. For example, someone who solely runs (forward) may have an increased likelihood of hip/knee injury as they are not challenging the muscles which move them sideways or backwards. So, train in different directions, increase soft tissue resilience and try reduce risk of aches and niggles forming.
